Nintendo's copyright is on every single pokemon card and movie, so it wouldn't make sense to think otherwise. From what I gather the Pokemon company was created by Nintendo to act as the producing entity of the merchandise/marketing of the Pokemon games and media for Nintendo, Creatures Inc. (owned by Nintendo), and Gamefreak each of which own about 1/3rd of the shares, but since Creatures Inc. is a subsidary of Nintendo, Nintendo owns the controlling (2/3) shares of The Pokemon Company. Nintendo seems to share ownership of the Pokemon IP with The Pokemon Company. So it gets very confusing. We can just simplify it and say that Nintendo gets money from all Pokemon media. 


Yeah, this wouldn't happen without Nintendo's blessing but no doubt that the massive nature of the Pokemon brand plays a bigger role in it letting the Pokemon card game be available for mobile. Which technically it already was considering there have been online versions of the Pokemon Trading card game for years.
