Nintendo owns the IP, they make the decisions of almost all aspects of the game, including development and publishing. In Japan KT is simple giving the money.

Nintendo has been going downhill in this regard since Fire Emblem: Awakening, but I never expected them to reach the ultimate low of retailer specific bonuses.
