Nintendo does not 100% own the IP, but the have a large stake in it. They had no stake in Xenoblade Chronicles, only in the company. Nintendo has direct control over a lot of the IP, with Game Freak focusing on developing and the Pokemon Company focusing on licensing.

Nintendo doesn't have a stake in the IP. That sits at the Pokemon Comapny, a company founded for the exact reason to manage the Pokemon IP. Nintendo has shares of this company. The situation is comparable to Monolith/Xenoblade.

If you can find me an article saying that Nintendo owns no part of the Pokemon franchise, not single part, I'll believe you. As of now, yes, the Pokemon Company has rights to Pokemon, but so does Nintendo and Game Freak. They all have a share in the IP.
