I already admitted that they controlled them for the most part. However, Namco kept a significant share in order to keep "involvment" with the studio, which signifies that the studio still was under some degree of influence from Namco, and not 100% privately owned by Nintendo, as a first party studio generally is.

That's not really how share holding works. When you own 80% of the company, you own the company except for minor board control by others. 80% means that they have majority and any decision they make, they make as the majority and it is the decision that is made barring some ultimatum veto in the system. When it comes to the development of games therein, Namco can make some claims or ideas and put them on the table as share holders. Nintendo has all the power of letting something through or not, though, because of their majority. Anything that goes on in Monolith is "Nintendo Approved".

If Nintendo decides to turn Monolith Soft into a company that makes plushies for cancer victims, then Monolith Soft starts making plushies.
