Shin'en isn't an indie developer. They are independent, but in the same way as Prope (founded by Yuji Naka, creator of Sonic), Grasshopper Manufacture (prior to acquisition by GungHo Online Entertainment), or Platinum Games. They've made games for The Game Factory, Eidos, Midway, THQ, and Majesco, amongst others - that is, those companies hired Shin'en to make games, not just that those companies published their games.
Let me put it another way. If Shin'en is an indie developer, so is Game Freak.
