I predict that as time passes, fundamentalists will cover an increasing proportion of their respective religion (which in turn will speed up this development). This will eventually cause religion to be frowned upon by the masses, who will look at religious individuals similarly to how they look at people who claim to be psychic today.

Will believing in your religion become illegal though? No. Thoughts can't be made illegal. But when it comes to practicing your faith I'm certain that new laws will arise, starting with making circumcision illegal unless chosen by the person in question as an adult, or if it is required for medical reasons. At some point there will also come laws preventing Mosques from separating male and female visitors, and laws preventing Churches and the likes from disallowing female priests and gay weddings. (And yes, we have already seen this development happen in some places.)

Religion may never become illegal, but laws won't encourage it.
