Wii VC and Nintendo eShop are two different things, two separate stores...

Everything that's on the Wii VC will eventually be on the eShop (and a good amount of it is).

Games purchased from eShop run natively in Wii U. Games from the Wii VC are played by entering Wii emulation mode and opening Virtual console.

I think there's a way in which your Wii VC purchases can get upgraded to eShop downloads. But I've avoided the ole Wii VC because of this fragmentation.
