Nintendo owns 1/3 of the Pokemon IP, Gamefreak owns 1/3 and then there's a third one that owns the rest, can't remember the name right now. Nevertheless, Nintendo owns 53% stake (as far as I remember) of Gamefreak, and therefore have full control over them, if they want to.
It's obvious that Nintendo and Gamefreak agrees that it's not a good idea, as Nintendo could just have given the task to someone else if they wanted it done, and I'm sure Nintendo wouldn't stop them from making it if they wanted to. Therefore I think they agree. I'm not sure why though, last time I heard it was because the handheld experience brought you together or something, but we all know that's just bullshit.
