My biggest gripe is probably with Nintendo's reluctance to embrace the more modern aspects of gaming, let alone be the ones to push it forwards. I suppose that's not limited to the Wii though, it's more a gripe i have with Nintendo themselves.
Talking purely about the Wii it was probably Nintendo's lack of support during the second half of the gen that annoyed me. It was so easy and cheap to make games for the Wii, and their 1st party titles were selling by the bucket loads. I can't think of any good reason why they chose to let it die :/
