Let's just assume that she is/has been a military officer and out of respect for her commander, she would follow the orders to not use certain weaponry until given the ok. While logically stupid, from a military point of view... that can be understood.

But the idea that she'd break down from a creature that she has fought and destroyed numerous times does not make sense, does not fit her known character traits, or anyone's perceived understanding of Samus. She might be surprised or shocked to see Ridley again, but certainly not afraid or broken down. That is just not who Samus is.

Fact is, various parts of the story just don't make sense and completely alter Samus' characterization.

Even though it's justifiable from a story stand point, it's just a a lame gameplay element that is a terrible dumbing down of the series' gameplay. really the gameplay's biggest failing is the upgrade system.
