In terms of innovative "best", I'd say probably say Shadow of the Colossus.
There is no "best" Gen 6 game, Gen 6 was very varied (unlike Gen 7 that was either FPS or casual games)
My fave Gen 6 game is a tie between Dragon Quest 8, Persona 4, and FFX
