Prime 2 Echoes.
Prime 3 was good but linear and short.

That trilogy is epic.

Prime 2 was fine, but they experiemented with a couple of very unnecissary things that, had they not been included, the game would have been more streamlined and arguably a stronger overall title. The first was the increadibly tacked-on and unneccisary "death match mode" they threw in to try and compete with Halo, etc. MP was not even supposed to be an FPS in the first place, but a "FPA", and besides, that mode just felt like a waste of disk space they could have used on more in game content. The second was the overuse of backtracking and having to do things in both the light and dark worlds so much. Metroid, since the first game, has always featured backtracking, yes. But I felt that MP2 kind of overkilled it.

I just felt that MP3 was a superior production. Yes, it was more linear, but I appreaciated all of the different worlds/areas you could go to, and overall I just really liked the game more. It was my favorite MP game, even though MP1 is still awesome.
