Haven't played 3 yet, so that could still nab the top spot.
2 turned the delight of the original Pikmin into somewhat of a chore. Diving through underground dungeons wasn't what made the original great - it was exploring these beautiful overworlds that felt totally alien and unlike anything I'd ever experienced before.
Pikmin 2 had that, but it hid it behind a screen of making you dungeon crawl indefinitely to collect treasure.
Also, purple Pikmin made the game far too easy. And I don't understand why they had to make yellow Pikmin immune to electricity. Suddenly they went from having a unique trait to simply being colour-coded.
It wasn't a bad game. But it was a big letdown for me after the genius of Pikmin 1, which remains one of my favourite games of all time thanks to the brilliant concept and execution.
