They have to make it like star fox 64. That is where it's original roots lie and the best selling one also appears to be a rail shooter too. They could try and prolong the game by giving a richer story through cutscenes but that should be optional thing because people play rail shooters for fun. Another thing that star fox games should implement is randomized level designs in the games so that you don't play the same game over and over again. It would make it much easier to drop $60 like that because of better replay value too. 

I still think On-Rail games are too short and would make it appeal to less people. Your idea of added levels being random could work but wouldn't that kill the story if it's always random? I would still take an "Uncharted" approach.

I would bet that the story would be taken place not on the levels but rather in cutscenes where everything is fixed including the places.
