System sales were what they were, but:
N64 had some of THE most must-have games of it's generation. Games like Mario 64, Mario Kart 64, Banjo-Kazooie, Star Fox 64, Ocarina of Time, Goldeneye, Turok/2, Perfect Dark, etc. were games that Playstation and Saturn simply couldn't do. Until the Dreamcast came out in 1999, N64 was also the only place you could get 4-player multiplayer out of the box. It was pretty much THE console to own for platformers, sports game, FPS games, and even racers to some extent (because of 4-player). If you were around during that generation, then you'd remember that Ninendo and the N64 were perfectly relevant then, with even many of the most hardcore Playstation fans wishing their system had games like Goldeneye, and Diddy Kong Racing and Perfect Dark and Zelda.
As for the Gamecube, it certainly took it's beating, but the Xbox barely beat it in sales, also "struggling" against the PS2 (which sold largely on the back of being a DVD player, as well as the GTA games). But it too still had some of the most "must have" games of it's gen, such as Metroid Prime, such as Eternal Darkness, such as Pikmin, such as RE4 (before Capcom went and ported it later), and such as Smash Bros. Melee. It's a moot point now, but if Sega had been smart, they would have put all their eggs in the GC basket, and put many of their games that flopped on the other consoles, such as the new Shinobi, Panzer Dragoon Orta, Toejam and Earl 3, etc., and put them on GC exclusively, they likely would have done better, as it seemed like a lot of former Sega owners jumped to GC that gen.
And beyond that, the Game Boy brand and later DS, made very certain that they never became "irrelevant". Nintendo will never be "irrelevant", for the very reason that they will always provide Nintendo quality experiences, and unique Nintendo style games that only they seem to provide these days.
