If you ignore the handheld market, then yeah, that's true.
However, judging the future of Nintendo without accounting for handhelds would be like saying Sony is doomed because their TVs don't sell.

Actually: (3DS + Wii U + Wii + DS) > (PS3 + PS4 + PSVita + PSP) > (XBox One + XBox 360)
On top of that, most games sold for Nintendo consoles are Nintendo games on which Nintendo must have a large profit margin, while most games sold on Sony and MS consoles are third party games for which Sony and MS only receive a small royalty.
Furthermore, Sony and MS have been spending a lot on advertising, while Nintendo seems to have kept their advertising expenses quite low for most of this year.
The bottom line is that while Sony and MS have been playing at the game of "Let's See Who Can Make The Most Porwerful Console", Nintendo is still playing the old game of "Let's See Who Makes More Money".

Problem is that Nintendo haven't been making much money recently.

That's true.
But they did manage to make the transition to their new generation of consoles without losing billions of dollars in the process. I guess we will have to wait for Sony and MS financial results to find out how well they did during the transition.
