When the update's complete, just start Miiverse and it'll prompt you to tie it and the system to your Nintendo Network Account.

Be sure to put in the correct one, because a system can only be tied to one NNID. When that's done, it says the system is now tied and that any eShop credit and stuff like that is merged among all systems with the same NNID. If you haven't got a NNID yet, you can make a new one on 3DS when you open Miiverse.
