But there are plenty of PS3 games that have more content than the 360 version, I don't think that excuse is valid here.  They want to punish late adopters that are possibly getting the game cheaper.

How many of those PS3 games that have more content came with the content on disc and were released at the same time? 

Here's a few games as example.  Batman Arkham Asylum, LA Noire, Assassin's Creed 3.  The games came with extra content but it was with an included DLC voucher only.  You'll have to read a bit of the article, but there's a quote from a Microsoft rep that tells you why.

Games that are released as remakes or late ports for a Playstation console, Sony requires more content on disc than the original release on another console.  This is why games like Bioshock, Oblivion, and Mass Effect 2 came with some of the DLC on disc when the games were finally released for the PS3.  

So it all depends on when the game was released.  Was it a PS360 multiconsole release or did it release on the 360 first.  Lightning Returns is multiconsole, so everything on disc is going to be the same.
