Probably they had a deadline for the gold masters to get the games in the stores on time. The versions on the retail discs are the latest stable versions to that point (fully tested with no major bugs and slowdowns).

After that deadline they optimized and tweaked the games further and tested the new builds. Nothing to see here, move along folks.
