Actually since 3DS hasn't been hacked yet there aren't any cheated pokemon on GTS atm so it's safe, at least until we can transfer pokemon over. They said that the poke transfer will detect hacked pokemon but who knows if any can get past it since hacked pokemon have been harder to detect, so I'd say it's ok to use it until then. Whatever you want to do is up to you though.
