The problem with a lot of your logic seems to be that you think some of these Vita games are able to reach a large audience.

The strongest support for Vita, especially in Japan, has been Otaku developers.  The kind who target a specific audience; have low sales targets and make a game full of fanservice.  Nippon Ichi; Nihon Falcom; Compile Heart; even Marvelous AQL & Spike Chunsoft to an extent.  So as such, I don't think any of their games would do better on 3DS despite the massively increased install-base (i.e. no Disgaea; Ys; Neptunia; Valhalla Knights etc.)  It's why games like Conception sell better on Vita.

Even some of the bigger Japanese games, like Miku or Toukiden, I don't think would do any better on 3DS, because again they target a more-than-niche-but-less-than-mainstream audience.  Persona is debateable; but I don't think Dragon's Crown or Muramasa would've done better.

So, what would sell better on 3DS?  Well, stuff that already does, like LEGO, obviously.  But other than that, not much I can think of from Vita's library.

Little Battlers eXperience W would probably do better on 3DS, being child-friendly.  Possible the two Tales of ports as well, although the fact they already exist on DS probably would've meant that the games wouldn't exist if they didn't come to Vita (i.e. Vita was the attempt at expanding their audience).

I think possibly One Piece might've done better on 3DS too.  Not really sure on that one.  I think it performed really well on Vita for a ported sequel to a PS3-only game, but I do suspect the 3DS' userbase might've helped out with that one.  Then again, I'd say Vita is a more anime/manga-centric console, so who knows.
