That's possible, certainly, but then why go to all of the trouble to actual publish the game themselves if they weren't expecting to make money on it?

It all depends on the budget. I'd still like to confront this claim that the game has 1.5x Bayonetta's budget. That seems ludicrous to me, just because Bayonetta had a much more detailed art-style and generally more eloquent environments.

It helps that Nintendo is Publishing the game, which will help their margins a bit, but even so. These days, even a small game is a multi-million dollar project if it's made by a full team.

As far as the 1.5x figure, remember that this is on a new, relatively unexplored platform. It probably took some time to familiarize themselves with the platform, which might account for the added cost.
