They still have FTL so they can get around but it just takes forever. Kind of if aeroplanes were suddenly to become a non-valid transport method here on Earth sort of thing.
I personally think they'll set it a long time after the events of the first trilogy so that it really is the "Legend of the Shephard". By this point the surviving races will likely have discovered how to build Mass Relays.
