Yeah, so unreasonable of me to expect Nintendo will be able to register my downloaded games based on my purchase history after I linked my eshop with my Club Nintendo account. 

One of the first things the 3DS does on the eshop is ask you to link your account, tells you WHY or asks you to create one, you did choose not to do it.

It is unfortunate that you missed out, but lets not claim it is their fault for not following the process, I link every nintendo system to my club account, currently have over 1100 coins and the first games I registered were to get my free zelda collectors edition for the GameCube in 2003.
