Well I don't think there is anything in the game that specifically proves that he isn't... I guess the settings timewise would not add up, the majority of the Last of Us takes place 15 years after the apocalypse which takes place around 15 years after Joel/Nate has a baby. Given that the age of his daughter isn't specified let's just assume a 15 year gap. His daughter is blonde...
On the other hand, the newspaper in the bar in Uncharted 3 suggested that the outbreak was going to start soon and clearly isn't set 15 years ago
