Ah, that's understandable, though I thought 3D in general can be rough on the head. I think it just takes time getting used to, as I had similar problems with it at first, but now I can play Sonic Generations for hours without any blacklash.
Also, don't get the wrong idea here. I love the notion of glasses free 3D, as I'm just a 3D enthusiast in general. It's just the sweet spot thing that is putting it under Glasses 3D for me. Once that issue is taken of, which'll hopefully be by the next system, then I'll glady say it's superior to using glasses, since you know, why you use glasses when you can get the same thing without them.
