Super Mario 64
Not sure if 64 counts as a word. Anyways, I would put Ocarina of Time since that was my first N64 game. I used to go over my friends house all the time back in 1st grade and we would take turns playing. The game was great, but Super Mario 64 was my favorite. The main reason was just how diverse it was and simply it's arcade and fun gameplay. I used to play mario on the NES & Super Nintendo, and it was such an improvement over those games (to me).
Mario Kart 64 as well would be in my top N64 games just above the original Super Smash Bros. N64 was my favorite console of that generation and is the peak of Nintendo for me. I own a gamecube and Wii and I just didn't like either in comparison to their competitiors. I don't own a Wii U and don't plan on buying one. The 3DS looks interesting, but besides that I haven't seen much improvement in nintendo. They seem to be stuck in rehashes. The best thing about N64 was the fact of 3D. We never got to see Mario or Zelda in 3D before and their worlds came to life. They truly evolved both series without destroying their gameplay formula. It's why many including myself still hold those games above their more recent installments.
