I know, generally speaking A Link to the Past has the hardest bosses; Moldorm, Mothula indeed and I also had the worst time with Ganon in my first playthrough. I used to think he was impossible to beat. Most of the others are pretty challenging too.
I didn't get far enough into Adventure of Link on NES so I won't count that that, but ironically I think the hardest Zelda boss ever is from perhaps the easiest game; Wind Waker. I'm talking about the Moldorm-form of Puppet Ganon.
