N64 Simply because they were pioneering what could be done in 3D.
-Super Mario 64 was essentially the first 3D platformer. (at least on consoles) Also had great camera control for its time.
-OoT dungeon design was way ahead of its time and influenced just about every 3D game that came out after it. Also it introduced the (Z) lock on mechanic.
-As awkward as the controller was it really was influential, plus it had the rumble pak.

It seems like a lot of people overlook or ignore the importance of the transition from 2D to 3D.  Its the biggest transition in the history of games imo  (The addition of more pixils is not as impressive) and Nintendo was right there at the center of it.
