Wouldn't that make a lot more sense on the 3DS? Cards are usually played outside, and Pokemon was ever more popular on handhelds to begin with.

Awesome, ok its settled. They can do both, so you take the game on the road with your 3DS after you've scanned in the cards using the Gamepad's NFC, then after you've leveled-up on the trian, airport or wherever, come back home and connect with your WiiU and battle online.
