Microsoft didn't necessarily kill Rare - a lot of Rare was leaving before MS bought them. If anything, I think Nintendo saw that Rare was going to decline soon so they decided to let MS have them. Even if Rare stayed with Nintendo their decline was inevitable.
The thing I do not get though is why MS doesn't take advantage of Rare's franchises. Killer Instinct, Conker, kart Racing, Banjo Kazooie, and Perfect Dark have millions of fans...
