My answer would normally be Zelda, but since we all know that will eventually arrive I'm going to say Metroid. Either a first-person action game like Hunters or a 2D game like Zero Mission or Fusion.

Or, even better, a brand new IP.

Haha, yeah. The world ends with U really would be a great name...for a remake. If people still mistake the PSVita for a PSP redesign due to its name I don't trust them to realize TWEWU would really be TWEWY2. How about "The world ends with Us" for an MMO in the series? *_* I'd dig it. 

Hmm...that's a good point.

OK, I like the idea of a MMO. It would work really well with the premise. Each user could be a player in the game, and they would be encouraged to team up in order to survive. Plus Shibuya could easily be expanded for a MMO. Square Enix could even use all of Tokyo -- each neighborhood would function as a realm. Excellent idea, KH!

...that probably will never be turned into an actual game :D
