The Nintendo 3DS version has:


- more fluid movements (i.e. more frames per second)

- stereoscopic 3D capabilities

- far superior lighting, textures and colors

- much more detailed 3D objects/character models

- sound effects and music of higher quality

- more smooth and faster menus

- more item slots

- Master Quest and the ability to battle bosses more than once



The Nintendo 64 version has:


- preserved a major part of our childhood



So, at this point it is a tie. But thanks to Navi's grave concern about our health in the 3DS version I will have to give the edge to the N64 version.
