With that "rule", most popular Japanese gaming franchises would count... Mega Man, Mario, Sonic, Ninja Gaiden, Kirby, F-Zero, Street Fighter... They all have anime adaptations. The question ends up losing its relevance.
Anyway... From Dragon Ball, I would choose the Budokai Tenkaichi/Sparking ! games, but I've also enjoyed the SNES fighters somewhat (Super Butouden and Hyper Dimensions) and Super Saiya Densetsu, the RPG that remakes 2 Famicom games in one.
As far as Naruto goes, the ones I've enjoyed the most are the first 4 Gekitou Ninja Taisen games for Gamecube (AKA, Clash of Ninja), but the PS2 ones from CyberConnect2 are great too. I have yet to try the Storm ones, and I haven't had much time with the rest. The one for PS1 seems fun from what I've tried.
Can't speak about the other series that appear on the list, but here are some of my favorites that fit the criteria:

-Gundam Wing: Endless Duel for SFC (same style to Power Rangers: The Fighting Edition for SNES) and the Battle Assault games that followed it on PS1.

Also, I would recommend the Evangelion game for N64, Sailor Moon Another Story for SFC and the Arcade beat'em up from Banpresto, and the Saint Seiya games for PS2 to their respective fans at least. And if you enjoy the Psychic Force games, you'll probably enjoy X: Unmei no Sentaku for PS1, based on Clamp's creation.
