From my understanding, Nintendo hardware and software generally performs better at retailers like Walmart, Target and Toys R Us than it does at dedicated gaming and eletronic stores.

I also wonder to what extend the expansion of digital sales has angered retailers like Gamestop who depend on second hand game sales being that digital games can't be sold second hand.

I can't see the software numbers being big numbers all together. Big games like NSMBU might have reached more than 10k digitally, but other games are probably lower than that. Although even if those numbers are small it surely have angered Gamestop in some way.

I'm not suggesting that digital sales have been remarkable, but I think a lot of retailers are very threatened by digital distribution ...

I could be wrong but I think that a digital store that is set up something like Steam can really kill off a large portion of second hand game sales. After all, how big will the market be for second hand games if publishers start selling most of these games for $10 to $20 a year or two after they were released?
