I think they can only blame themselves for it, Mario is known as a platformer, pick up and play, not a deep RPG with emotional stories.

Which Paper Mario flopped? I think sales have been better each installment? Correct me if I'm wrong.

@OP: Remember that story has always been secondary for Miyamoto. His begins with the basic gameplay and adds on a story afterward. I actually think that's the ideal way to develop games, but I understand those who disagree.
