The games still take place in the same universe, but by playing with time Zelda created a time paradox. So even if the Adult Link timeline "doesn't have" a Link anymore, that Link could reborn since it's the same universe, in this timeline Link didn't reborn to save Hyrule before the flood but he did reborn after those events (Wind Waker)
The Hero's defeated timeline is very weird. It still takes place in the same universe but alongside the Adult Link in Ocarina of Time. I believe this is more of a "what if" scenario more than a time paradox like the other timelines. It still created a different timeline but the circumstances didn't have time involved.
