It just randomly freezes when trying to load programs. It gets to the title screen then freezes. I had to pull the plug on mine too (when it froze on trying to launch Miiverse) because the power buttons weren't turning the system off. It shouldn't mess up anything considering it is frozen and not updating or doing anything else.
