Will the Wii U's graphical capabilities ever be fully utilized?

Maybe. I can imagine Retro's next game being quite a graphical showcase, though they never actually pushed the Wii (or GameCube) to its technical limits. But we can expect a beautiful game, since Retro hires only the best artists in the entire industry.

The Metroid Prime series pushed the hardware and at 60fps to boot.

Still they are not considered to the the most technically impressive GameCube games (but are among them). Metroid Prime 3 was a step up, but Retro admits that DKCR pushes the Wii markedly further. And it still doesn't match up to the very best the GameCube had to offer.

However, with the right amount of time and resources, I can imagine Retro succeding in making full use of the console.
