Correct me if I'm wrong, but I thought Other M was trying to be an updated version of the original Metroid formula with some story added (that wasn't so well received).
But he was talking about how messing with the gameplay ruining their IP's, when messing with Metroid (i.e. Prime) made it bigger & better than ever. Sure, their most recent attempt was a backwards step, but it had only come after their pushed the formula in a different direction to have excellent results.
