Retro was under direct management of Nintendo. They could (and did) storm in and knock over tea-tables at will in order to get Retro to make the game they wanted. No 3rd party developer would ever agree to that kind of treatment as they would also have multiple other projects to worry about.
The fact that Other M did so poorly is reason enough for Nintendo to think twice before outsourcing Metroid again. Keep in mind I didn't say a collaboration (Nintendo x Crytek) was out of the question. That would be a different case. In fact under the correct team I think a collaboration could be fantastic, but I'm not sure it would be in the best interest of either company. I think they would prefer to focus on a multiplayer based shooter with strong online support.
