I voted for Metroid because I feel that out of that list, it's the only franchise which has continuously seen quality titles, and has diversity in their games. Mario and Zelda....really aren't that different from their retro games, Final Fantasy is going downhill, and I never was a fan of Metal Gear.
However had this been an open vote, I would have voted for Fire Emblem. I love every game in that franchise. Pikmin and Mass Effect are also excellent, but they aren't that large of a franchise, and haven't had a chance to drop in quality.
Actually....nevermind, Mario Kart if the best franchise. I basically buy a new Nintendo home console just for a new Mario Kart. Donkey Kong is pretty excellent as well.
