It's so hard to choose...
FF6 had some real emotion behind it for a lot of scenes (Celes' theme during her suicide attempt couldn't have fit the situation any better).
However, Chrono Trigger has music that stirs vivid memories and imagination based on setting (kind of like Secret of Mana's music in some places).
I'd give it to FF6, but only by the smallest of margins.
