Tacking Deus Ex endings onto Mass Effect 3 in the last 15 minutes is a thematic failure. It's contrary to theme the series carried up until that point. It would be like slapping Gladiators ending onto the end Shrek.

That isn't what Mass Effect is about, though. Shit, each game has different themes, and each game has many themes. THe options presented to you at the end of ME3, especially in the extended cut, are not contrary to the themes of the game.

The only theme from the series represented in the endings was destroying the Reapers. Control was frowned upon up until the end. Synthesis doesn't make a lick of sense period. Ii is completely opposite of the theme of various species working together inspite of their differences. Synthetic life doesn't have DNA to alter. Just because everyone is "the same" doesn't mean they'll agree on anything. To top it off Shepard jumping into a beam and adding his/her energy  power to it initiates this bullshit change on a galaxy wide level.
