I would not say it is lack of control, because you can do all of that with the content manager, you just need to put from which folder to import/export the files. I know that using other kind of programs can make it smother, but as it is right now it gets the job done.
Also the content manager is used to difficult piracy, because as you may have seen; each app and psp games have change in format when it is copied to the PC, requiring the PSVITA and the content manager to restore it to "game" format. All that thing is done so the account registration of each game is not changed, and copied to another PSVITA not activated by that account.
