Erm, why is Nintendo stealing my money? (update, they gave it back!)

Again, I'm sure there's nothing to worry about your money, Nintendo will not charge for it and the bank will remove that in a couple of days. The problem I see is that you're not going to be able to buy games unless your region and credit card country are the same. I think you may send a message to Nintendo asking how you can buy eshop games if you live in Kuwait, they answer it fast, normally in the same day or next day.
