You're thinking of antibiotics. Vaccines don't work that way; yearly flu shots are due to the virus's already high mutation speed and the variety of different strains. 200 years of vaccine use never produced a vaccine-resistant strain of smallpox, nor have decades of vaccination done so for polio or measles.

For the record though, I think annual flu shots are unnecessary unless you're in a high risk category, and I agree with you that improving hygiene is a better solution.
