no necessarily chaning the way the game plays, but changing the fact that legendaries are too powerful and some pokemon very weak, so the result is a team of only legendaries or dragons, so why train any other pokemon

I too feel like pokemon should just reboot. Even if they keep all of the 600+ pokemon, start over, balance the game as you said, and don't allow people to transfer to the 3ds, much like the gbc to gba transition. Doing this will eliminate all the cheating and hacked pokemon that are out there. 

I'd have to think that between nintendo and gamefreak this thought has to have crossed their mind.
