Correct. Rupees WILL be worthwhile. It sounds as though the rupee goes well beyond 999 rupees, and many items will require that cost (badges, item upgrades etc., and we still don't really know what Beedle does...)
Remember, there's a lot more stuff worth buying in this game. And it looks like the rupoor is back!
Also, quick note. It looks like that...thing you were on about is confirmed, and is of 'Dark Souls' difficulty. Now, I don't have Dark Souls (want it!), but I know it is really hard. So this bodes well!
