While a lot of it is due to fanboys who don't like what the numbers say I think the majority of it stems from ioi's "conflict" with neogaf. Neogaf is a fairly popular community and their mods make it abundantly clear that they despise VGC, so people just go with it because thats what the community as a whole is told to think.
To know which side of the issue is being reasonable you only have to look to see which community allows open debate on the subject. At Neogaf a topic about VGC will be locked and you will likely be banned, I've personally seen a number of these threads there. Here at VGC if you want to discuss neogaf there is no nazi mod patrol coming to lock or ban a thread for that. The truth doesn't need to hide from open discussion.
Anyways those members at neogaf champion the cause to other sites they frequent and thats where the fanboys come in. Basically if there is data that defies your point of view and someone gives you the slightest reason to doubt it then you will. Its human nature. This is precisely why we have a lot of Wii fans here...the numbers are very Wii positive, fortunately for us the numbers are also supported by "professional" tracking services.
Ultimately though, none of that matters because it really doesn't matter what people say. So long as the data stays reliable the site will get the respect it deserves in time. VGC is already used in major news publications as a source so its really only a matter of time before mainstream acceptance provided accuracy is maintained..
